Is there a faction hit when killing these guys? bad or good?

There is a faction hit, but it's only alien faction that's affected.
If you kill a grol baku, cral ligi, or vas ren, you get:
Your faction standing with The Cral Ligi Clan got worse.
Your faction standing with The Vas Ren Clan got worse.
Your faction standing with The Grol Baku Clan got worse.
Your faction standing with The Tro Jeg Clan got better.

Killing tro jeg reverses those.
I think killing meeda hune gives you the same faction hits as the grol baku.

Aye, Meeda Hune are on the same faction. Killing them does hurt those factions as stated above, but then you can go to Scarlet Desert and "repair" it. It takes a while to become KoS, so I imagine it takes a while to fix. I have yet to find a problem (other than they aggro even when green).
