Trophies not showing as evolving...

Both my enchanter's Master Jeweler Trophy and Expert Machinist Trophy do not show up in the Evolution Window, nor do either of them list a percentage of completion. Recently, I've had to have GM assistance in recovering the items off her corpse, both times my ISP had dropped service while doing Instances and the chanter died during that time. Upon logging back in, had a corpse that was unloatable and undraggable. Could this be related? and is there a fix for this?

Yup, that's exactly the cause. GM's can't restore an evolved trophy because it would lose its evolving status, as you found out. Instead, open a new petition and ask the GM to replace your non-evolving trophy with a level 1 trophy and a certificate matching your level. Then equip the trophy and combine the certificate, just like you did when you first got it, and it will evolve to match your skill level.
