Barren Flounder

I seem to recall that Barren Flounder were missing from the fishing table at one point? Anyone recall if this has been fixed ?

Yes fixed many patches ago (shortly after faithstones were introduced). Barren Flounder can be fished in Erudin's Crossing and is used in the essence for the Quellious Fathstone.
