I put the certificate in my spit, baking mastery certificate, and hit combine 2 times, ended up making the same item, did combine, remembered to put on my new baking trophy and did the combine again, my trophy went to level 6 of 7, master level, im 300 baking skill, the certificate disappeared.

so it seems after you get trophy of any type, equip it and combine the certificate alone in the container used for that trade skill and it seems to automatically update the trophy for your skill level.
